BioQuery was developed in the Department of Medical Informatics and Outcomes Research at the Oregon Health & Science University. The original development project was part of the National Library of Medicine's Biomedical Information Science and Technology Initiative (BISTI), and was funded by BISTI Grant LM07088-10.

BioQuery is currently supported by Synaptocode Software, maker of TrialWare4J, a licensing solution for Java desktop applications, including commercial bioinformatics applications.
